Due to the rapid growth of both the number of SARS-CoV-2 genome sequences and the number of unique mutations, the phylogenetic analysis of SARS-CoV-2 genome isolates faces an emergent large-data challenge. We introduce a dimension-reduced $k$-means clustering strategy to tackle this challenge. We examine the performance and effectiveness of three dimension-reduction algorithms principal component analysis (PCA), t-distributed stochastic neighbor embedding (t-SNE), and uniform manifold approximation and projection (UMAP). By using four benchmark datasets, we found that UMAP is the best-suited technique due to its stable, reliable, and efficient performance, its ability to improve clustering accuracy, especially for large Jaccard distanced-based datasets, and its superior clustering visualization. The UMAP-assisted $k$-means clustering enables us to shed light on increasingly large datasets from SARS-CoV-2 genome isolates.

This study aims to shed more light on the CSF pattern and clinical characteristics of meningoencephalitis COVID-19 patients in Zanjan, Iran.

Nine cases of laboratory and imaging confirmed COVID-19 were admitted to Valiasr Hospitals in Zanjan, Iran. Data were collected from May 20, 2020 to June 20, 2020.

All the nine patients had positive RT-PCR COVID-19 and Pulmonary involvement who underwent Lumbar puncture and analysis, but despite neurological symptoms, the RT-PCR of CSF for COVID-19 was negative.

Although we did not have any cases of positive RT-PCR for COVID-19 in lumbar puncture specimens, the justification of neurological symptoms in patients can be the transient presence of the virus in the CSF, and inflammation or autoimmune response caused by the virus, so more studies are needed to determine the cause of neurogenic symptoms.

The main concern about SARS-CoV-2 pandemic is high viral pathogenicity with no specific drugs. MicroRNAs (miRs) as small non-coding RNAs (21-25 nt) regulate gene expression. The SARS-CoV-2 encoded-miRs affect human genes that involved in transcription, translation, apoptosis, immune response and inflammation. Also, they alter self-gene regulation and hijacked host miRs that provide protective environment to maintain its latency. On the other hand, Host miRs play critical role in viral gene expression to restrict infection. Over expression/inhibition of miRs might result in cell cycle irregularity, impaired immune response or cancer. In this manner, exact role of each miR should be specified. Mimic encoded-miRs like antagomirs showed successful result in phases of clinical trial prevent from negative effects of viral encoded-miRs.
