Cells use genetic switches to shift between alternate stable gene expression states, e.g., to adapt to new environments or to follow a developmental pathway. Conceptually, these stable phenotypes can be considered as attractive states on an epigenetic landscape with phenotypic changes being transitions between states. Measuring these transitions is challenging because they are both very rare in the absence of appropriate signals and very fast. As such, it has proved difficult to experimentally map the epigenetic landscapes that are widely believed to underly developmental networks. Here, we introduce a nonequilibrium perturbation method to help reconstruct a regulatory network's epigenetic landscape. We derive the mathematical theory needed and then use the method on simulated data to reconstruct the landscapes. Our results show that with a relatively small number of perturbation experiments it is possible to recover an accurate representation of the true epigenetic landscape. We propose that our theory provides a general method by which epigenetic landscapes can be studied. Finally, our theory suggests that the total perturbation impulse required to induce a switch between metastable states is a fundamental quantity in developmental dynamics.Recently, we introduced a stochastic social balance model with Glauber dynamics which takes into account the role of randomness in the individual's behavior [Phys. Rev. E 100, 022303 (2019)2470-004510.1103/PhysRevE.100.022303]. One important finding of our study was a phase transition from a balance state to an imbalance state as the randomness crosses a critical value, which was shown to vanish in the thermodynamic limit. In a similar study [Malarz and Kułakowski, Phys. Rev. E 103, 066301 (2021)10.1103/PhysRevE.103.066301], it was shown that the critical randomness tends to infinity as the system size diverges. This led the authors to question the appropriateness of the results in our Monte Carlo simulations, when compared with the non-normalized form, used in their work. The normalized form of energy in our model is, in fact, a common choice when one deals with systems comprising long-range interactions. Here, we show how their probabilistic definition leads to vanishing possibility of forming negative bonds, thus leading to a frozen ordered (paradise) state for any amount of finite randomness (temperature) for large enough system size. On the other hand, in the same large system size limit, our model is unstable to thermal randomness due to global, long-range effect of changing a bond's sign. We also address the rule of different updating mechanisms (synchronous vs sequential) in the two models. We finally discuss the distinction between the balanced states reached by each model and provide arguments for social relevance of our model.The phenomenon of the chimera state symbolizes the coexistence of coherent and incoherent sections of a given population. This phenomenon identified in several physical and biological systems presents several variants, including the multichimera states and the traveling chimera state. Here, we numerically study the influence of a weak external electric field on the dynamics of a network of Hindmarsh-Rose (HR) neurons coupled locally by an electrical interaction and nonlocally by a chemical one. We first focus on the phenomena of traveling chimera states and multicluster oscillating breathers that appear in the electric field's absence. Then in the field's presence, we highlight the presence of a chimera state, a multichimera state, an alternating chimera state, and a multicluster traveling chimera.We study ionization and transport processes in partially ionized multicomponent plasmas. The plasma composition is calculated via a system of coupled mass-action laws. The electronic transport properties are determined by the electron-ion and electron-neutral transport cross sections. The influence of electron-electron scattering is considered via a correction factor to the electron-ion contribution. Based on these data, the electrical and thermal conductivities as well as the Lorenz number are calculated. For the thermal conductivity, we consider also the contributions of the translational motion of neutral particles and of the dissociation, ionization, and recombination reactions. We apply our approach to a partially ionized plasma composed of hydrogen, helium, and a small fraction of metals (Li, Na, Ca, Fe, K, Rb, and Cs) as typical for atmospheres of hot Jupiters. We present results for the plasma composition and the transport properties as a function of density and temperature and then along typical P-T profiles for the outer part of the hot Jupiter HD 209458b. The electrical conductivity profile allows revising the Ohmic heating power related to the fierce winds in the planet's atmosphere. We show that the higher temperatures suggested by recent interior models could boost the conductivity and thus the Ohmic heating power to values large enough to explain the observed inflation of HD 209458b.Resonances in particle transmission through a 1D finite lattice are studied in the presence of a finite number of impurities. Although this is a one-dimensional system that is classically integrable and has no chaos, studying the statistical properties of the spectrum such as the level spacing distribution and the spectral rigidity shows the same statistics as the one obtained for chaotic systems. Using a dimensionless parameter that reflects the degree of state localization, we demonstrate how the transition from Poisson-level statistics to the Wigner-Dyson is affected by state localization. The resonance positions are calculated using both the Wigner-Smith time delay and a Siegert state method, which are in good agreement. Our results show the dependence of the level statistics on the localization length as it evolves from a Poisson distribution to Wigner-Dyson.We present a generic epidemic model with stochastic parameters in which the dynamics self-organize to a critical state with suppressed exponential growth. More precisely, the dynamics evolve into a quasi-steady state, where the effective reproduction rate fluctuates close to the critical value 1 for a long period, as indeed observed for different epidemics.
