Despite recent advances in metagenomic binning, reconstruction of microbial species from metagenomics data remains challenging. Here we develop variational autoencoders for metagenomic binning (VAMB), a program that uses deep variational autoencoders to encode sequence coabundance and k-mer distribution information before clustering. We show that a variational autoencoder is able to integrate these two distinct data types without any previous knowledge of the datasets. VAMB outperforms existing state-of-the-art binners, reconstructing 29-98% and 45% more near-complete (NC) genomes on simulated and real data, respectively. Furthermore, VAMB is able to separate closely related strains up to 99.5% average nucleotide identity (ANI), and reconstructed 255 and 91 NC Bacteroides vulgatus and Bacteroides dorei sample-specific genomes as two distinct clusters from a dataset of 1,000 human gut microbiome samples. We use 2,606 NC bins from this dataset to show that species of the human gut microbiome have different geographical distribution patterns. VAMB can be run on standard hardware and is freely available at https//github.com/RasmussenLab/vamb .Breeding wheat with durable resistance to the fungal pathogen Puccinia graminis f. sp. tritici (Pgt), a major threat to cereal production, is challenging due to the rapid evolution of pathogen virulence. Increased durability and broad-spectrum resistance can be achieved by introducing more than one resistance gene, but combining numerous unlinked genes by breeding is laborious. Here we generate polygenic Pgt resistance by introducing a transgene cassette of five resistance genes into bread wheat as a single locus and show that at least four of the five genes are functional. These wheat lines are resistant to aggressive and highly virulent Pgt isolates from around the world and show very high levels of resistance in the field. The simple monogenic inheritance of this multigene locus greatly simplifies its use in breeding. However, a new Pgt isolate with virulence to several genes at this locus suggests gene stacks will need strategic deployment to maintain their effectiveness.DNA point accumulation in nanoscale topography (DNA-PAINT) increases the resolution and multiplexing capabilities of super-resolution imaging, but cellular DNA interferes with DNA-DNA hybridization between target and probe in the nucleus. Here, we introduce left-handed DNA (L-DNA) oligomers that do not hybridize to natural right-handed DNA (R-DNA) and demonstrate that L-DNA-PAINT has the same specificity and multiplexing capability as R-DNA-PAINT, but improves the imaging of nuclear targets by substantially reducing background signal.Over the past 10 years, Oosterhof and Todorov's valence-dominance model has emerged as the most prominent account of how people evaluate faces on social dimensions. In this model, two dimensions (valence and dominance) underpin social judgements of faces. Because this model has primarily been developed and tested in Western regions, it is unclear whether these findings apply to other regions. We addressed this question by replicating Oosterhof and Todorov's methodology across 11 world regions, 41 countries and 11,570 participants. When we used Oosterhof and Todorov's original analysis strategy, the valence-dominance model generalized across regions. When we used an alternative methodology to allow for correlated dimensions, we observed much less generalization. Collectively, these results suggest that, while the valence-dominance model generalizes very well across regions when dimensions are forced to be orthogonal, regional differences are revealed when we use different extraction methods and correlate and rotate the dimension reduction solution. Is religious cooperation intuitively parochial against atheists? Evidence supporting the social heuristics hypothesis (SHH) suggests that cooperation is intuitive, independent of religious group identity. We tested this prediction in a one-shot prisoner's dilemma game, where 1,280 practising Christian believers were paired with either a coreligionist or an atheist and where time limits were used to increase reliance on either intuitive or deliberated decisions. We explored another dual-process account of cooperation, the self-control account (SCA), which suggests that visceral reactions tend to be selfish and that cooperation requires deliberation. We found evidence for religious parochialism but no support for SHH's prediction of intuitive cooperation. Consistent with SCA but requiring confirmation in future studies, exploratory analyses showed that religious parochialism involves decision conflict and concern for strong reciprocity and that deliberation promotes cooperation independent of religious group identity. However, links in networks only allow for pairwise interactions, thus making the framework suitable for dyadic games, but not for games that are played in larger groups. Here, we study the evolutionary dynamics of a public goods game in social systems with higher-order interactions. First, we show that the game on uniform hypergraphs corresponds to the replicator dynamics in the well-mixed limit, providing a formal theoretical foundation to study cooperation in networked groups. Second, we unveil how the presence of hubs and the coexistence of interactions in groups of different sizes affects the evolution of cooperation. CC-92480 Finally, we apply the proposed framework to extract the actual dependence of the synergy factor on the size of a group from real-world collaboration data in science and technology. Our work provides a way to implement informed actions to boost cooperation in social groups.
