The conformations of Nef change over time, and this protein remains more compact, folded, and stable in the bound form. The dynamic network analysis revealed regions of the protein capable of modulating the conformational behavior of the disordered Nef. The average betweenness centrality (BC) unveiled residues that are critical for mediating protein-protein interactions. The average shortest path length (L) and the perturbation response scanning exposed residues that are likely to be important in steering protein conformational changes. Overall, the study demonstrates how all-atom MD simulations combined with the dynamic network approach can be used to gain further insights into the structure and dynamics-function relationship of intrinsically disordered HIV-1 Nef.

The online version contains supplementary material available at 10.1007/s13205-021-02698-8.Ultraviolet radiation-induced sunburns are characterized by pigmented, wrinkled, and dried skin, with rashes and red spots. Chemical sunscreen lotion shows beneficial effects, but it shows the adverse side effect while in continuous usage. Natural substances of plant origin are deemed a possible cause of UV radiation through sunscreen resources. On this basis, we formulated the cold cream from the Caralluma adscendens Var. attenuata (CAVA) plant extract. The phytocompounds were studied by using GC-MS. The antioxidant potential of the plant extract was determined, and the CAVA showed cytotoxicity on A375 skin melanoma cells determined by MTT assay. The FT-IR spectra analysis confirmed the chemical nature of crude and crosslinking between cold creams. The cream was applied topically to rats pre-exposed to UV-B radiation (32,800 J/m2) four times/week (on alternate days). UV-B exposed without any treatment rats showed increased red spots or wrinkles (5 cm2). In contrast, the cold cream treatment application on irradiated skin has significantly reduced the size of rashes and red spots and the wound was contracted in a dose-dependent manner. Furthermore, histopathology of the experimental rat skin confirmed that CAVA cream treatment significantly reduced the epidermal thickening, damage in dermis and epidermis layers, and restructured the hair follicles. This study suggests that the cream formulated using CAVA can alleviate the damages caused by the UV-B-irradiation at a high level and safeguard the skin tissues.

The online version contains supplementary material available at 10.1007/s13205-021-02694-y.Changing land use systems impact on local edaphic factors and microbial abundance and diversity, however, the information on it in central Myanmar's soils is still lacking. Therefore, soils with four different land uses were analyzed; WAP (soil from perennial tree orchard), PNON (soil from crop rotation of peanut and onion), SESA (soil from mono-crop of sesame) and CHON (soil from mono-crop of onion for 3 years consecutively). Soil organic carbon (SOC), total nitrogen (TN), dissolved organic carbon (DOC), ammonium nitrogen (NH4 +-N) and pH showed the highest in PNON soil, which suggested crop rotation with high fertilizer input and irrigation had positive effect on the edaphic factors of soil. CHON soil showed the lowest in most soil properties and microbial abundance as a result of intensive use of fertilizer and irrigation, no crop rotation and no input of manures. Microbial community composition showed differences among tested soils and relative abundance of Chloroflexi was the highest in CHON soil whereas that of Basidiomycota was the highest in WAP soil. The abundances of bacteria and fungi were significantly affected by Olsen P, whereas the abundances of archaea were influenced by SOC. Our results suggested crop rotation and manure fertilization (PNON soil) enhanced soil properties and microbial abundance although long-time onion mono-crop (CHON soil) reduced soil fertility. This study can provide information to improve soil quality and sustainability of agro-ecosystems using appropriate agricultural management.

The online version contains supplementary material available at 10.1007/s13205-021-02705-y.In this study, Ocimum basilicum (a proven broad spectrum medicinal plant for broad-spectrum pharmacological activities) leaf extract was used as conjugates for the fabrication of silver nanoparticles (AgNP). Color change of the reaction mixture and UV-Visible spectrophotometry indicated the fabrication of silver nanoparticles, further X-ray diffraction (XRD) crystallography, scanning electron microscopy (SEM), transmission electron microscopic images (TEM), and Selected area electron diffraction (SAED) confirms the purity, monodispersity, and morphology including size (22.4 nm) and conjugated functional group of Ocimum basilicum. The conjugation of functional OH, N-O, and C=O groups was confirmed by Fourier-transform infrared spectroscopy (FT-IR). The engineered AgNP have shown significantly efficient antibacterial and antibiofilm activities (92.7% biofilm inhibition) on diverse clinical strains and thus showed its potential for use in clinical applications.The current study focuses on the isolation and in vitro characterization of bioactive metabolites produced by endophytic fungi isolated from the Himalayan yew (Taxus wallichiana Zucc.). The endophytic fungi were isolated on artificial media from inner tissues of bark and needles. Antimicrobial and antioxidant activity, along with total phenolic- and flavonoid-content assays were used in the evaluation of bioactivity of the fermented crude extracts. The ability of the endophytes to produce the anticancer compound Taxol was also analyzed using thin-layer chromatography (TLC) and reverse-phase high-performance liquid chromatography (RP-HPLC). A total of 16 fungal morphotypes were obtained from asymptomatic inner tissues of the bark and needles of T. wallichiana. Among the 16 isolates, the ethyl acetate (EA) fraction of isolate MUS1, showed antibacterial and antifungal activity against all test-pathogens used (Streptococcus faecalis ATCC 19433, Staphylococcus aureus ATCC 12600, Bacillus subtilis ATCC 6633, Escherlic acid equivalent (GAE) and 11.59 ± 0.148 µg rutin equivalent (RE), per mg of dry crude extract, respectively. TLC and RP-HPLC analysis showed that the isolate MUS1 also produces Taxol (282.05 µg/l of fermentation broth). Isolate MUS1 was identified as Annulohypoxylon sp. by internal transcribed spacer (ITS) sequencing. Having the ability to produce antimicrobial and antioxidant metabolites, as well as the anticancer compound Taxol, makes Annulohypoxylon sp. strain MUS1, a promising candidate for further study of naturally occurring bioactive metabolites.

The online version contains supplementary material available at 10.1007/s13205-021-02693-z.The present study aims to explore the effects of oral astaxanthin administration on the growth performance and innate immunity of juvenile crucian carp (Carassius auratus). Juvenile crucian carps with a bodyweight of 40.06 ± 2.17 g were randomly assigned to four groups, i.e., one control group fed with a basic diet and three treatment groups fed with a diet that contains 200, 400 and 800 mg/kg astaxanthin. After 60 days of feeding, the groups fed with astaxanthin-containing diets had improved body weight gain rate; feed conversion ratio; intestinal digestive protease, lipase and amylase levels; serum superoxide dismutase, catalase, acid phosphatase, alkaline phosphatase and lysozyme activities; complement 3 and complement 4 levels; interleukin (IL)-10 and resistance to Aeromonas hydrophilia and reduced serum aspartate aminotransferase and alanine aminotransferase activities and tumour necrosis factor-α, IL-1β and IL-8 levels compared with those of the control group. Based on the efficiency of the oral administration of astaxanthin on the growth performance of juvenile crucian carps, the optimum dose of astaxanthin was 400 mg/kg. Results indicated that astaxanthin may be used as a dietary supplement for the crucian carp.Theaflavins (TFs) are the main bioactive component in black tea. At present, little effort has been done to evaluate the influence of TFs when included in the toothpaste on the diversity of oral microbiota. In this study, eighty samples collected from the saliva and supragingival plaque of 20 healthy adults using toothpaste with the absence or presence of TFs for a period of 4 weeks were used for the oral microbiome analysis by 16S rRNA gene sequencing. Alpha and beta diversity analysis showed that tooth brushing using the toothpaste with TFs significantly increased the microbial abundance in the saliva samples, and altered the oral microbiota obtained from the saliva and supragingival plaque. The linear discriminant analysis revealed that the use of toothpaste with TFs significantly reduced the abundance of oral pathogens (e.g., Prevotella, Selenomonas, and Atopobium) while increased the abundance of oral-health associated bacteria (e.g., Streptococcus and Rothia). In addition, using toothpaste with TFs reduced the functional pathways abundance relevance to the extracellular polymeric substance (EPS) synthesis while enriched the functions in transporters, ABC transporters, two-component system, and amino acid metabolism. Collectively, our results provide evidence for the application of toothpaste containing TFs as a promising oral care product.

The online version contains supplementary material available at 10.1007/s13205-021-02699-7.Although, the C2H2 zinc finger (ZF) family of plant transcription factors have been implicated in multiple biological processes, they are yet to be characterized in the economically important chilli pepper (Capsicum annuum). In this study, a total of 79 C2H2 ZF genes were identified in the pepper genome. Phylogenetic analysis categorized the pepper C2H2 ZF (CaZF) members into five subfamilies each with unique conserved domains and functions. Genomic organization revealed that CaZF genes have variable number of introns consistent with the characteristics defined by the evolutionary analysis. Additionally, 11 CaZF genes were identified as targets for 38 miRNAs indicating their role in post-transcriptional silencing-mediated genetic regulation. Gene expression analysis revealed that 18 CaZF genes were differentially expressed post-infection with the anthrocnose pathogen Colletotrichum truncatum, uncovering their potential function in pepper response to biotic stresses. Moreover, CaZFs were significantly induced post-treatment with methyl jasmonate and ethylene indicating their role in defense signaling. Notably, the MeJA responsive cis-elements were detected in the promoter regions of majority of CaZF genes, suggesting that CaZFs may be implicated in defense-responsive signal cross talking. Additionally, 18 CaZF genes were differentially expressed under drought and heat treatment, indicating their involvement in plant response to abiotic stresses. Overall, a comprehensive analysis of CaZF gene family in pepper provided significant insights into the understanding of C2H2 ZF-mediated stress regulation network, which would benefit the genetic improvement of pepper and other allied plants.
