To achieve the full potential of deep learning (DL) models, such as understanding the interplay between model (size), training strategy, and amount of training data, researchers and developers need access to new dedicated image datasets; i.e., annotated collections of images representing real-world problems with all their variations, complexity, limitations, and noise. Here, we present, describe and make freely available an annotated transmission electron microscopy (TEM) image dataset. It constitutes an interesting challenge for many practical applications in virology and epidemiology; e.g., virus detection, segmentation, classification, and novelty detection. We also present benchmarking results for virus detection and recognition using some of the top-performing (large and small) networks as well as a handcrafted very small network. We compare and evaluate transfer learning and training from scratch hypothesizing that with a limited dataset, transfer learning is crucial for good performance of a large ne this dataset and hypothesize that for limited-sized datasets transfer learning is crucial for achieving good performance for large models. Last but not least, we demonstrate the importance of application knowledge in creating datasets for training DL models and analyzing their results.
Public and real biomedical datasets are an important contribution and a necessity to increase the understanding of shortcomings, requirements, and potential improvements for deep learning solutions on biomedical problems or deploying solutions in clinical settings. We compared transfer learning to learning from scratch on this dataset and hypothesize that for limited-sized datasets transfer learning is crucial for achieving good performance for large models. Last but not least, we demonstrate the importance of application knowledge in creating datasets for training DL models and analyzing their results.House dust is an important medium for exposure to persistent pollutants, such as metals. Detailed characterization of metal composition is needed to identify sources and potential health impacts of exposure. In this study we show that specific metals in dust dominate in different locations within residential homes in a mid-size Canadian city (Fort McMurray, Alberta), up to two years after a major wildfire event in 2016. Dust samples were collected in high-traffic (e.g. bedroom, N = 186), low-traffic (e.g. basement, N = 158), and entranceway areas (N = 171) of residential homes (N = 125), and analyzed for 25 trace metal elements using Inductively Coupled Plasma Mass Spectrometry (ICP-MS). The profile of metal concentrations in the entranceway resembled that of outdoor soils, especially for crustal elements. On the other hand, Cu, Zn, and Pb concentrations in dust sampled in indoor living areas were on average three to six times higher than in other indoor locations indicating indoor sources for these elements. In general, Pb concentrations were similar or lower than in an average Canadian residence, but a substantial fraction showed anomalously high concentrations in the low-traffic areas, particularly on concrete surfaces in basements. Notably, the 2016 wildfires showed limited influence on metal concentrations in indoor dust, despite the widespread concerns in the community about long term exposure. Enrichment factor ratio calculations and principal component analysis showed two classes of sources of metals in dust that represent geogenic-outdoor sources and anthropogenic-indoor sources. Overall, we demonstrate that outdoor and indoor sources of dust impact its composition, and these influences are reflected in the different areas of a home.Low concentrations of vanadium (V) are essential for various plant species but it becomes toxic to plants, animals, and humans at high levels. A significant amount of V is currently being emitted into the atmosphere due to intensified industrial processing. Therefore, this study aimed at evaluating the effect of raw (BC) and HNO3-modified biochar (OBC) derived from rice straw on growth, photosynthetic assimilation, relative chlorophyll content, SPAD index, ion leakage, enzyme activities, hydrogen peroxide (H2O2), bioavailability and V uptake by rice in a laboratory-scale experiment. Characterization of OBC and BC by FTIR (Fourier transform infrared spectroscopy), SEM (scan electron microscopy), BET (Brunauer-Emmett-Teller), elemental analysis, and z-potential revealed a substantial difference between both of them. The V-stress significantly reduced the rice plant growth, biomass yield, chlorophyll parameters, root length and surface area. Under V-stress conditions, root accumulated more V than shoots and OBC significantly improved the above-mentioned parameters, while, decreasing hydrogen peroxide (H2O2) and malondialdehyde (MDA) levels in plants. The antioxidant function and gene expression levels induced by V-stress and OBC application further increased the expression profile of three genes (SOD, POD, and CAT) encoding antioxidant enzymes and one metal-tolerant conferring gene (OsFSD1). In summary, these results demonstrated the critical role of OBC in mitigating the detrimental effects of high V-stress on rice growth and enhancing plant defence against V-stress.In 2020, the COVID-19 pandemic led to government-enforced limits on activities worldwide, causing a marked reduction of human presence in outdoors environments, including in coastal areas that normally support substantial levels of boat traffic. These restrictions provided a unique opportunity to quantify the degree to which anthropogenic noise contributes to and impacts underwater soundscapes. In Guadeloupe, French West Indies, a significantly lower number of motor boats were recorded in the vicinity of the major urban marina during the peak of the first COVID-19 lockdown (April-May 2020), compared with the number recorded post-lockdown. The resumption of human activities at the end of May was correlated with a maximum increase of 6 decibels in the ambient noise level underwater. The change in noise level did not impact daily sound production patterns of vocal fishes, with increased activity at dusk seen both during and after the lockdown period. However, during the lockdown vocal activity was comprised of a reduced number of sounds, suggesting that anthropogenic noise has the potential to interfere with vocalization behaviours in fishes. The German Environmental Survey (GerES) is a population-representative, cross-sectional study on environmental exposures of the general population of Germany. Selleck CDK inhibitor GerES has repeatedly been conducted since 1985 by the German Environment Agency (UBA) in close collaboration with the Health Interview and Examination Surveys of the Robert Koch Institute (RKI). In the German Environmental Survey for Children and adolescents 2014-2017 (GerES V) pollutants and other environmental stressors were measured in human samples as well as in the homes of 3- to 17-year-old children and adolescents. Interviews were conducted about health-related behaviors and living conditions. The GerES V basic program encompassed examinations of whole blood, blood plasma, morning urine and drinking water samples, measurements of ultrafine particles and noise levels, comprehensive standardized interviews, and self-administrated questionnaires. Additional modules on volatile organic compounds and aldehydes, particulate matter (PM2.5) in indoor air, organic compounds in drinking water and pollutants in house dust were conducted in subsamples. Potential GerES V participants were identified and attained by the RKI from those participants who were examined and interviewed for the cross-sectional component of the second follow-up to the German Health Interview and Examination Survey for Children and Adolescents (KiGGS Wave 2). The gross sample of GerES V comprised 3031 children and adolescents of which 2294 finally took part in the survey. This equals a total response rate of 75.7 %. Response rates varied, depending on region, type of municipality, age and sex, from 66.0 % to 78.3 %. By calculating individual case weights, discrepancies due to sample design and non-response between the GerES V sample and the whole population could be considered in statistical analysis. Therefore, the representativeness of the GerES V results with regard to age, sex, community size and region was assured.MYBPC3 is the most frequently affected gene in hypertrophic cardiomyopathy (HCM), which is an autosomal-dominant cardiac disease caused by mutations in sarcomeric proteins. Bi-allelic truncating MYBPC3 mutations are associated with severe forms of neonatal cardiomyopathy. We reprogrammed skin fibroblasts from a HCM patient carrying a heterozygous MYBPC3 truncating mutation into human induced pluripotent stem cells (iPSC) and used CRISPR/Cas9 to generate bi-allelic MYBPC3 truncating mutation and isogenic control hiPSC lines. All lines expressed pluripotency markers, had normal karyotype and differentiated into endoderm, ectoderm and cardiomyocytes in vitro. This set of three lines provides a useful tool to study HCM pathomechanisms.Bifidobacteria are widely used as a probiotic for their health-promoting effects. To promote their growth, bifidogenic prebiotics, including human milk oligosaccharides (HMOs), have been added to supplements and infant formula. However, the efficacy of both probiotic and prebiotic interventions is often debated, as clinical responses vary significantly by case. Here, we review clinical studies that aimed to proliferate human-residential Bifidobacterium (HRB) strains in the gut, and we highlight the difference between responders and non-responders to such interventions through an ecological, niche-based perspective and an examination of the prevalence of genes responsible for prebiotic assimilation in HRB genomes. We discuss the criteria necessary to better evaluate the efficacy of probiotic and prebiotic interventions and the recent therapeutic potential shown by synbiotics.Although the learning benefits of interleaved practice schedules relative to blocked schedules are well-reported, the mechanisms underlying these effects are not fully understood. Researchers have generally suggested that random schedules of practice increase task-related information processing which arises due to switching between variations of the same task (or switching between different tasks). Thus, one potentially useful way to both probe and manipulate contextual interference is to pair it with error estimation during practice. Forced error estimation increases task-related information processing and recording these estimates provides insight into learners' self-awareness of their errors. In the present study, 84 participants were randomly allocated to four groups. Participants practiced a timing task under blocked or random schedules, with and without error estimations prior to feedback. During the acquisition phase, three target times were trained (1500, 1700, 1900 ms), with feedback delivered after an effect of contextual interference, as past-work suggests that interference effects are attenuated (or eliminated) when participants switch between different parameters of the same task. We speculate that this might be due to the difficulty of the task; even though participants switched between parametric variations of the same task, the distinction between parameters was subtle (i.e., tenths of a second).
