Transfiguration can be between inter species, between live or non living things, like rat to a goblet, Draco to a ferret, etc. Polyjuice do not support inter species transformation. (Remember, Hermione as Cat..)
Transfiguration is a spell where as polyjuice is a potion. (Quite obvious, but hey, its a difference)
We don’t need a part of the thing to be transfigured before transfiguring them into it.. like hair or some body part to use in polyjuice potion for it to work.
Transfiguration is a complete or partial transformation depending upon caster’s intention where as polyjuice potion induces only outer transformation keeping voice intact and user has no control over how much change they require.
Any powerful witch or wizard who did not transfigured originally can reverse the spell. This cannot happen in polyjuice potion.
Transfiguration can be detected by various charms, but polyjuice cannot.
