found a solution for it, even if you screwed up after, just reload a save before you use the vertibird, go to Fort Hagen, go around it then go on roof, there near the entrance to Fort Hagen theres some Metal Closed door like inside Fort when you go kill that sob press "~" type tcl walk through the door type tcl again to return gravity and clipping go down with the elavator, then go up with elevator use the terminal open the door then just go out look on the sky after Prydwen eventually change radio to military frec go at sanctuary sleep 24h then you can go continue your missions Prydwen should show up properly after that at Boston Airport and the vertibirds would stop glitching and fly properly to it,if that didnt work then try use coc forthagen and look for elavator inside the Fort and go out normaly; hope it helped!
